I have a 2002 Velorex 562 mounted to a 2003 DR650. Do you reinforce the floor in the trunk before weight is added and if so, what material is used to reinforce the floor?

In placing the weight in the trunk I always use soft ballast. Lead shot, sandbags, milk jugs, or other that won't damage the body shell if it shifts suddenly. I've padded the deck with carpet and wrapped ballast in towels sometimes also. I've had no problems through the years with floor damage this way.
For off-road usage I will weld or bolt steel plate or rod stock to the sidecar frame.
